I voted for Ermac. I like Sub-Zero overall as a character, but for as big a character as he is series-wise, he's had a lot of misses for me post-MK2.
I hated his look and the way he played in MK3. He was boring and somewhat devolved in MK4. He was kinda average in MK:DA and MK:D and while I'm sure that a lot of Sub-Zero fans would disagree with me, I thought that he was rather clunky in MK2011.
Sub's a very solid character plot-wise, even if I kinda wish that the characters that revolve around him would kinda break off and do their own thing (especially Smoke), but he is one of the most well-developed characters in the series as far as story goes.
Overall though, I just think that Ermac is on the way up and has been since MK:D. Sub Zero, meanwhile, though still being a great character, has kinda tapered off a bit in my mind.
Again, this is just my opinion and I'm sure that there are many that will disagree.
But for me, it's not about who's most popular among the casual audience, who's more iconic, who's been around longer, or even who has the best story.
Those can all be factors, but those alone don't make for the best character as it stands right now, and of these two, especially in the recent past, I think that look, gameplay, movesets, etc go to Ermac. Even if the endings are or aren't canon, I also think that Ermac's had the more interesting endings as of late.
So yeah, I think that Subbie will win on popularity and the overall size of his fanbse, but in terms of how these characters have been lately, I'd personally give the edge to Ermac.

should saibot be out
For me, I feel that Ermac wasn't a strong character after UMK3. In Deception, I just didn't like his story at all and felt that he and Kenshi played too much alike, despite that they had completely different telekinetic powers. In this latest game, he didn't really strike me an appealing interest for me to play as him, despite that he did have a few cool things. But not enough to win me over Sub-Zero.
I will say that Sub-Zero did play a bit slow and felt sluggish from time to time, but however, it didn't prevent me from playing as him online or whatever. His cyborg counterpart, yes, I did play more, but that's the same character. You may disagree about it, however, I feel that's the same character inside the cyborg.
I will always vote for Sub-Zero because he was the first guy I played as when I started playing this game 19 years ago. I don't care if those might think I'm jumping on the fan wagon for this, you're not going to make me change my mind about liking a character too many feel that he's a "throw in the face" kind of character. There's nothing wrong with that.

I went with Ermac for this one, mainly because I'm not a big fan of Sub-Zero.

Sub zero died dishonorably as a cyborg.

No way! Ermac won?! When I checked yesterday it was 48% Ermac and 52% Noob. I'm sooooo happy that Ermac made it to the finals!
Sub Zero made it too. Big surprise.
But honestly, who would've guessed that Ermac has risen to the ranks of Sub-Zero? I don't care who wins now. The important thing for me is that Ermac actually made it this far.
Always my favorite! Go Ermac!

Always my favorite! Go Ermac!
And in the end, coming down to this particular matchup, I'll go with the series' single most improved character going back to his humble origins over the series' best-developed character who got his buddy's plot slapped onto him.
Go Ermac!
Go Ermac!

Sub-Zero, always.
Ermac.
I like Sub-Zero, but he was a bit too Marty Sueish in the past. In MK9 he was better, especially considering his transformation in the cyborg, that opened for him much more posibilities.
Ermac on the other hand developed from game to game, becoming better and more interesting. Unlike Sub-Zero who had a good head-start by being little brother of the pre-established character with backstory, Ermac started as a rumor (essentially nothing) and was transformed into one of the best characters MK has to offer. That IS the progress!!
So, GO ERMAC, DO IT!!
It's final frontier to conquer and then the sky is the limit!! Not to shabby for a former "nothing", huh?
C'mon, MKO Ermac fans - make it happen!!

I'm going to be so disapointed, if Ermac wins against Sub-Zero. He's error that needs to know he's place, which is at the bottom
