I found a tool that makes it possble to play Mugen even with USB Jopads:

Its a tiny programm named JoyToKey, you can set all keyboard commands to the Joypad.
I tested it with my PSX Dualshock USB Controller-adapter and it works.

You really should make version numbers.
And a changelog for each version, so that people know whats fixed/changed and can test if its right now.

I really dont have time for create txt file with all errors , its useless... sometimes i change 5 things and i dont remember everything , also many times i make a lots of small changes so this file will be really big.
Besides , who cares that i changed smoke harpoon and make it little faster , changed velocity for liu kang kick or change framerate for other animation..
I post fixed bugs and problems about month ago but now i dont do it , everyday i change some thing so this "diary" will be big when i start to do this.
I can post some important bugs but small changes... no

When I right-click and go "save target as" it only saves the HTML file, nothing that has .exe on it. Is it because ur currently updating it or something bbWWdd?

I dont know what extactly your planing with this MK Mugen game but:
I think you should add more new Special moves for the fighters.
I mean, when you maybe someday get the gameplay of UMK3 for MK Mugen, what we have then?
MKT with some new backgrounds and Fatalities?
The new Scorpion Air-Harpoon for example is sweet.
There should be new Specials for most of the fighters if you ask me.
Specially for weak fighters like Sheeva.
Now something other,
the original MK Mugen characters (before you make your own version with them) had Super Special Moves.
I can remember very well, Scorpion had a ingame Skullflame SuperSpecial, Raiden an autocombo with some cool shadow effects, or Lui Kang shot 5 Fireballs at the same time and so on...
I dont know whats your goal, but adding something more new would be make more sense, wouldnt it?
But of course you should now first fixing the gameplay to make it more UMk3ish.
I dont know, but can I make a textfile or something with everthing I found on bugs and send it to you?
Because posting it here would be a really long post =)

When you try to start a jump-in combo with Reptile, he,s floating everytime in the air.
When you jumpkick a standing oppenent, hes poping up too much in the air.
Johhny Cage,s Fireballs have to leave somekind of a trail (I am sure you know what I mean).
Disable Cyrax Bombs after Net hit.
Raiden Torpedo fucks up sometimes in the corner.
Add more delay time for Shang Tsung,s fireballs, its too much spammable (and there are a bit to fast).
The Fan Lift of Kitana makes Damage, do you wanted it like this?
Zig-Zag Punch of Kitana is a little bit to low (in the air).
Sub Zeros Ice Clon is broken like in MK3.
Sheevas falling ground stomp is too fast and has a to great hitbox (for me) and her Fireball has no delay time (spammable).
Ermacs Telepunch goes to far (doesnt hit in corners).
Hit range for Strykers Machine gun too much (nearly the double).
Strykers Grenades are too fast and too much spammable (needs delay and a little bit slowdown the nades.
Kabals Chainsaw has too little delay between them. (I can make 2 of them appear on the screen).
His fireball has to little delay too.
Some of the new backgrounds are too small (Elevator is nearly just a single screen).
Some things I am not sure about:
Nearly everthing is a little bit too fast (maybe try 5% less speed or something)
Scorpions ground Harpoon move is a little bit hard to do (its not that fluid than in UMK3).
The juggle engine is strange too, its just not like in UMK3, but better ask someone else because I cant describe it in enlish very well.

even though the res are different, if you make the characters stand at the opposite ends of the screen they become just about the same max distance apart as they do in UMK3 arcade, they just hang off the screen, I guess you did it like that on purpose?
In any event, Konqrr and I have addressed a lot of this stuff on the mugenguild thread, the HP and LP juggling is absolutely imperative, and once that is done correctly you can take the other steps necessary to prevent infinites, such as recovery times, and hit limits, which work universally. Overall the game needs a bit more flow, the reactions on things are stoppy and the control itself is rigid, but I think that's just mugen. Some serious tweaking will need to be done.

Congratulation I really like the new moves you gave to Shang Tsung and Scorpion! they are really kick ass
However you ask for some help for the gameplay here are my thoughts:
1- we should be able to use sweeps after jumpkicks
2- the game and the projectiles are way too quick , even when I change the game speed to slow it is still to fast. There should have a delay time after the projectiles are thrown, it have been pointed out before however

also about the computer AI, I have pick Kintaro and when I fight Sheeva the match turn into a stomp match. When I do one, she does one immediatly after until her life bar is drain. She will continue to stomp 1 lass time even after she loss the match
