Please take what I say with a grain of salt because I haven't actually SEEN the story mode yet so my opinions may change. I'm just going by what I've read.
I'm kind of disappointed to hear we get Dark Raiden and evil Kitana. Liu Kang I'm on board with because of how the story played out in MK9, but Dark Raiden it just feels like "Been there done that." I would've liked to see NRS progress the character in a different direction.
I'm also slightly irritated about Kitana only because I think part of the appeal of Kitana was that she was the "good one." It's sort of taking the aspects that work for the character and deciding to get rid of them. I'm interested in seeing how it turns out, and I don't mind a darker Kitana (which is what I THOUGHT we would be getting) but I'm not particularly interested in an evil Kitana because that just defies the character. And the way events unfolded in MK9 doesn't really give me the sense that she has this anger and hatred in her that Liu Kang does so it seems OOC. I'm as interested in an evil Kitana as I am an evil Sonya or Johnny Cage.... which is not very much. (Side note: I didn't mind revenant status because I thought it would be a temporary thing.)
In regards to Mileena and Baraka... its sort of annoying how they are always so incompetent in NRS games. Can we actually get a game where you can see why Baraka was an important general and is effective at his job? Seriously, why would anyone promote someone who fails THAT often? And I wasn't expecting Mileena to be able to come out on top over Kotal Kahn but I WAS expecting her to go down in a blaze of badass glory. Not be killed by some random newcomer who already killed another classic character.
Also, disappointed to hear Ferra/Tor basically is non-existent. Makes no sense. Why introduce a new character if you aren't going to try to make us like them from the story?

The thing I think I'm getting from the first 3 you mentioned is this; they're tainted. Not necessarily full-fledged evil, just tainted. Their minds are warped, so to speak. So it'll definitely be interesting to see what they do with that going forward, to see how they now view things going on in the MK universe as compared to how they viewed things in MK9. It's a nice twist. Familiar but new at the same time.
As for Mileena and Baraka, well, they both get horrific death scenes so seeing as now MK is a cinematic experience as well as a fighting experience, they hands down have 2 of the best so far since MKvDC began this era.
And finally, Ferra/Torr. Well, can't say I wasn't expecting it. I had a feeling they were the ones who were thrown in merely for the cool and different category and looks like I was right. I doubt they'd be back any time soon, they are essentially the Hsu Hao of the new universe.

Saying that they are tainted helps ease the issues I have with Kitana... but it still feels like "been there done that" with Raiden. I wouldn't mind seeing a Liu Kang who wars with Raiden though given the events of MK9.
I still think NRS makes Baraka and Mileena pretty inept at their jobs. It's also a problem with the format of the story mode... fight the villains on a chapter by chapter basis. Like for example Sonya in chapter 1 is totally worthless when we all know she is not. I would like for them to try to figure out a different way to tell the story so that they can build up characters without having to diminish others at the same time.

Well at least the endings are essentially non-canon from what I've seen thus far. Hopefully if there's enough of a backlash they'll reconsider certain people.

Alright all these, "famous character kills 3D character" style endings are starting to get on my nerves. Mostly because if they ever do a third full roster game, each additional person they kill is just gonna make its story more and more of a clusterfuck.
And I frankly hope they do make such a game... just take the time to do it right, not rush out a piece of crap like Armageddon. (I know, I'm dreaming, but it's fun dream...)

Waiting 4 years for this game was torture enough, Armageddon 2.0 would kill everyone, resurrect them, and kill them again

Are mentioned as dying in endings. We know endings are non canon, but I think Daegon will be canonically killed if it really is mentioned in Kenshi's bio. Plus the Red Dragon are being done away with this time around.
Kobra was referenced as being killed by Erron Black in an intro, so that may be canon.
Moloch was killed by Quan Chi in his intro.
Plus the comic deaths. (Hsu Hao and Mavado. I think Reiko and Jarek for sure will die. Havik, I'm unsure about.)
