Liu kang, or raiden most likely.
Just like with how the biggest time line change was called day one of MK 2011's reveal I am positive that this boss that "no one will see coming" is the most obvious, choice that was guessed day one that this was revealed to us. so I would say place your money on Raiden or Liu Kang.

Raiden was already revealed, so he won't be the big bad.
Quan Chi and Liu Kang are the most possible and unexpecting.

Maybe I'm entirely off base here, as I'm not certain what has been established as canon from Deadly Alliance to Armageddon, but if you think about it, chances are NRS' choice of boss will be a curveball, and I'm willing to bet it's a character who initially played a trivial role and was quickly forgotten.
Perhaps somebody who has a sense of order and justice which allows for no ambiguity. Somebody who would view both sides of the battle as elements of chaos that need to be squashed. Somebody who would be motivated to usher in a utopian age to the realms, and to hell with the consequences and would make no distinction between sides.
Maybe I'm completely off here, but I don't think we've seen the last of Hotaru.

I would love to have Hotaru in MKX, but him being the final boss is impossible.
