I'm voting for Reptile. I know Scorpion will more than likely take this round, but Reptile was a childhood favorite of mine until Cyrax came along.

I see him winning this round, but I also wouldn't be surprised once the Scorpion hate votes start rolling in.

Reptile has one of the best designs of the series. He was one of the first ninjas to transcend the palette swap. They experiment with his look constantly and while it doesn't always pay off, it's appreciated. Since, both of these guys have been in so many games, their gameplay has been all over the place. However, his height of relevance was getting body snatched by Onaga. He hasn't moved past the "to save my race, I serve this guy."
You can argue Scorpion doesn't move past "Angry! Vengence!," but his story moves and advances unlike Reptile's. Scorpion matters in MKX, Reptile kinda doesn't. Scorpion gets my vote.
Never cared much for Reptile until MK2011 where I thought his gameplay was fun and I finally started liking the character. Then they ruined him for me in MKX. Really dislike what they did with his variations and I'm not crazy about his designs either.
Scorpion, as annoying as he can be, is fun to play as on a regular basis pretty much. His arms are way too buff in MKX though, visually disgusting.

I know Reptile's just a punching bag and lackey, but his standard isn't nearly as high as Scorpion's. The latter is arguably the face of the franchise and they made him in to a moron in MKX.
Reptile was the original hidden character, and that fact made him all the more fun to use in MK2, so he'll alway hold that place for me, even if I dislike his devolved look, his variations were garbage in MKX, and he's seemingly forever stuck in lackey / punching bag status.
Reptile's had a few positive moments as far as I'm concerned. Scorpion... Not so much. It took them ten games to move his "grr revenge" plot along and where they moved it was pretty bad as far as I'm concerned, not just from a plot perspective, but from a writing perspective.
I voted for Reptile.
Scorpion is a better character than Reptile in every facet in my opinion. His storyline is gotten past his revenge plot point to being a normal human again and reforming the Shirai Ryu. Gameplay wise Scorpion is a strong vortex character with very different variations but still retain the vortex. Inferno is the easiest to use and is very flexible since Scorpion can projectile the opponant low, overhead and mid anywhere on the screen, locking them down. Hellfire is very difficult to use since it involves run cancels. If you can master that then it is extremely strong since it has a move for every situation. Ninjustu adds range but Scorpion loses some mix-ups. I think Scorpion's primary is the best he has ever had. Extremely good costume with the Hanzo costume also another favourite. Really interesting to see the evolution in design. His fatalities are also extremely brutal unlike Reptile's. Overall Scorpion's in MKX is one of his most strongest showings. He has strong story progression, great design and solid gameplay which Reptile has none of.

As much as I loved Reptile in the past (he was my favorite ninja in MK2), he's nothing but a run-of-the-mill lackey,and useless trash fodder that is somehow still alive. He never amounts to anything, and never progresses in story. His body being used as the catalyst to resurrect the Dragon King wasn't even Reptile himself, he was just in the right place at the right time. He's sort of like the Starscream of MK bad guys - he's intimidating, but ultimately useless, fucks everything up, and escapes every time. He's the most expendable character currently alive in the series.
Besides gameplay which is a bit of a drag in the damage department and I don't really like Noxious Reptile that much, I still think Reptile is a big improvement over MK9:
-He has a voice now and a pretty good one in my opinion, The intros and in match voice clips give him more of a personality than "RAWR" and *Chomp* *Chomp* "HISS" hell he's got an actual name now.
-Rather than serve Kahn or getting stupider and serving Nitara and being a pitiable villain..He's gone somewhere new and serves Kotal out of genuine loyalty and respect rather than "Surely this guy can bring my race back"
-He looks much more detailed and thought out than in MK9
-While he does still job (wasn't really expecting different) He doesn't do it any more than what other characters have to do and he played an important part in Kotal's revolution
-Dino Bones, Tournament, Kraken, Klassic>Reptile's Awful MK9 Primary
And I do like Scorpion finally getting his revenge on Q-Ball with the bonus of having an apprentice in new character Takeda so he can go somewhere after X, but I just like Reptile more.
So yeah big turnaround for Jobber Lizard
