So what happens to Team Kotal, Jax, Kenshi, and the ninjas in the end? Why aren't they in the final battle? We just see the kids, D'vorah, and Cassie's parents.

After the badass he became in MKX(he hasn't been this good in 20 years) I seriously hope he returns in MK11.
I wouldn't be surprised if he kicks the bucket there,though.
BTW,there are other potential deaths outside Story mode(whether they are canon or not has yet to be seen)
Quan Chi's intro has him holding Moloch's head.
Kitana has Jade's weapons(stating she passed away),however, there has been no mention of Revenant Kitana using her weapons(and her other costumes outside of the revenant ones are all non-canon),which may render Jade's second death non-canon.(in other words, she's still a revenant)
I believe I read here a Kano/Black intro that mentions that Black murdered Kobra. Intros can be non-canon.
A couple of arcade mode endings feature the death of some characters: namely, Shujinko(in Cassie's ending), Daegon (in Kenshi's ending) but these are most likely non-canon.

the achievement mentions:
"Find a secret fight in the Living Towers"
could be definitely hinting at the possibility of several secret fights,a la MK9.

if people have already found them,it's possible they occur randomly,with no actual conditions to meet. might apply to the klassic towers as well. the stage brutality on the dead woods,for instance,was fairly easy to discover: you just gotta throw the log at the opponent when they are on their last legs(it's possible there may be a health and/or distance requirement,of course) so the same might apply to secret fights.

Sigh Jaqui is so dull, i just dont feel anything good about that character.
