What if Johnny's MK9 ending does happen, and he gains power that results in the destruction of a city, requiring him to learn discipline in order to control it? Only, upon learning how to control it, he gets corrupted by it, as he can now unleash that power at will.
If the final boss is someone familiar and unpexpected, then Johnny would certainly be both.

Well he definitely fits the role of a fun character, and it certainly would be a surprise so it fits, but I doubt this will be the case. I hope Cage will remain a good guy.

After seeing the possibility of Liu Kang in the Towers I'm starting to think that his ending in MK9 will be true and he'll be the main boss of MKX, which I think is obvious as fuck (and I was wishing that was not the case)

Nah. I don't hate the idea because I like the thought of Cassie/Sonya having to fight a power-consumed Seidan Cage, but I still prefer Shang Tsung or Onaga as boss.

Some endings still could have happened after the invasion ended. Sektor's, Cyrax's, Sonya's, Johnny's. Some MK9 endings can still happen if you leave out the killing Shao Kahn part.

You gotta be kidding me, no way Johhny's the boss. It's always going to be an evil character and either:
A) A freak monster like Onaga & Goro OR
B) A king / emperor or god like Shao Kahn & Blaze OR
C) A wizard / sorcerer like Shang Tsung or Quan Chi
This leaves the chances for:
A) Goro, Baraka or Havik
B) Evil Lui Kang, Blaze or Shinnok
C) Shang Tsung

Of course, but for now, that's nothing but speculation based on very flimsy evidence, none of the alternative endings have been confirmed canon, yet a lot of fans seem to think some of they're because reasons.
Even though Fire God Kang isn't compatible with MK9's ending, unless he got revived, his soul saved, and later the Elder gods made him a god to replace Raiden. And that's a lot to swallow.

I never considered Seido Cage as a possibility. Fun to think about. It would be the biggest surprise as Cage is someone no one woud have thought of. Don't see it happening though.

With the original game endings it was always "which endings will be canon", but since we now have a full blown story mode instead of just ladder endings do the ladder endings even apply anymore?
I can't picture Johnny Cage as the boss of Mortal Kombat, he's a personal favorite of mine but I just don't see him going that route. I can see Cage play a very crucial and pivotal role among the Earth realm warriors but not to the extent where he's too over powered and all the realms will be focused on him.
The only likely candidate I see fit for that role is no other than the Mortal Kombat champion himself, Liu Kang. The way the story has progressed and the theme of "X" representing the newer generation of characters, it would be poetic if Liu Kang was the boss and in honorable Mortal Kombat is defeated opening the gates for the newer characters.
