There are most likely much bigger problems than how x-rays would work, but if it's that big of a deal if they didn't want to disable them they could just make universal x-rays that everyone would do on Motaro (maybe taller characters and shorter characters have their own version too).
Make it so you can't jump over him, and find a way to get him from one side of the stage to another (dash, jump, teleport) and everything would seem fine.
...But honestly i'm sure they've thought of all of this before, and if they REALLY want a centaur they won't necessarily have to use Motaro anyway. Besides the theme of MKX seems to be newness so don't count on seeing Motaro or any centaur for that matter.

His my favourite Boss/Sub-Boss in MK History, him being Missing in MK9 annoying me greatly but I feel that was his last chance, and he missed it.
I'd just have X-Rays fail to work on him entirely, like how he used to reflect projectiles. Just have him eat the hit for minimal damage and keep coming.

I would love him to be on the next game! He was one of the best sub-bosses! Kintaro is just almost the same from Goro, but Motaro was something really different and cool!

1- I respect your opinion as well, but part of the success of the Bosses was due the fact that they are actually annoying, at least gameplay wise. Kintaro, your favorite one, was universally acclaimed as the hardest boss to defeat. The harder he gets, the annoyer the boss become.
2- I don't doubt Ed Boon's knowledge of gameplay, but I don't think the real problem with Motaro is his size or anatomy di per sé. The truth is that putting Motaro or another Centaur in the game will bring a lot of extra And avoidable work to do.
I have a question. Why is it so difficult for them to make Motaro work and play like he should? I mean they did it 20 years ago but they can't do it now? I find it hard to believe that with all the advances in animation and graphics and video games in general that they are incapable of making a properly designed and animated Motaro.
I think they could have done it in 2011 too, I think they were just being lazy. Motaro deserved to be in that game, even if he was an unplayable sub boss.

They can. They most definitely can. The issue is the lack of support. If fans don't speak up and demand his return, he'll never return.
Some characters the developers will always favor. Others require the love of the fans. Motaro is one of those characters.

Ed is a wise man. He knows Bo Rai Cho, Li Mei, Havik, and Kenshi are the best MKDA-MKA characters. Rain had his chance in MK9. Now it's time for Master Cho to shine with the new 2D fighting engine.

I think all these people saying "well they were able to make Motaro work 20 years ago" are blissfully disregarding the fact that MK3 was a much more simplistic game...
And that even with simplicity making the task easier Motaro was a very rough fit. To the point where so much of the gameplay didn't work right on him that most of the character were reduced to only being able to pummel him with jump kicks and dial-a-combos.
Given MKX's combo system is based on chains that often include special moves and juggles even that would be a hassle to adapt to awkwardly shaped brute. Without a lot of time and attention the battle would little more than "Yay its Motaro! Hmmm... only viable strategy is spamming jumpkicks... that's fun right? Well... we got Motaro and he's full centaur.... but this kind of sucks..."
In the end I don't think the adapting him is impossible, just would require WAY more development time to do right than the devs want to devote to a single sub boss character.
