Will this be the last hurrah for Johnny Cage, Kano, Kenshi and Sonya?
When you consider that all the other humans were either killed (Sub-Zero, Jax, Kabal, Shang Tsung, etc) or converted into cyborgs (Cyrax and Sektor) while residents of other realms have longer lifespans, there's a way that they can reappear 25 years later without aging much if at all, there are still four fighters from MK9 who may be way, way too old during the second half of MKX.
Granted, I can still see Kenshi as some sort of old blind master in the future but as for the other three, I'm not sure if they'll work as 50 and 60 somethings and Casie Cage has a Johnny fighting style and a Sonya one so she can easily carry the torch. The one fighter I'm scared about losing permanently is Kano. Kano has one of the most unique fighting styles since he's a hybrid zoner/grappler which is next to unheard of but was bottom tier in MK9.
Keep in mind that all of the deceased fighters from MK9 can be resurrected due to Quan Chi's bargain with Shao Kahn so nearly all of them can return and most of the Earthrealm characters from the 3D era were never all that great. I just dislike the potential loss of anyone with Kano's moves after MKX ends.
As far as characters who will probably never appear in the new timeline, I don't expect Kobra, Jarek, Hsu Hao, Shujinko, Frost, Kai or Mavado to appear ever again. Keep in mind that I like the latter three but Mavado would never work in a 2D game, three fighting styles for each fighter make Frost vestigial and Kai's overhead fireball was given to Ashrah which is all that Kai had to make him stand out anyway.
Keep in mind, that I fully expect most of the cast to be new and the dead fighters from MK9 to reappear in MKXI.

Kano can beat the aging process by becoming more robot than human.. which I believe we will see as the story progresses. As he ages through the story he will add robotic parts and become more cyborg.
So my conclusion is his alt costume will end up being mainly cyborg with few human parts and his main will be mainly human with few robotic parts as were used to seeing.

I don't care about Kano. He was always boring to me and he should be around 60 int this timeline. Plus his laugh annoyed me to no end!

Given that Cassie will have strong traits of Sonya and Johnny, i wouldn't be too surprised if they were only included as NPCs to move the story along, leaving room on the roster spots for other fighters.
Kai i can see having great potential if one of his variants is the handstand stance.
Kano could probably sit one out, but may well be included for BD recruiting, now Kabal is dead. Or even Kano could get a treatment at the Shang Tsung soul-sucking youth and beauty spa, courtesy of a free lifetime membership gift certificate. [SO KAWAII]
Never say never in MK though. We may yet get another MKT/MKA/'greatest hits' compilation sometime down the line. Unlikely but always possible (especially if it's non-canon).

Didn't Boon say that the game will jump back and forth through time? I don't think the game is just going to jump 25 years in the future, I think some event is so catastrophic that it ripples forward and backward in time, and we see how the characters in each timeline deal with it.
So to answer your question no. I think we'll have these guys playable throughout story mode as the characters in modern time.
Plus who knows what the timeline will look like after the end of the story mode in MK X. For all we know time could collapse and young Johnny and Sonya can fight along side their full grown daughter.

The story SPANS from the end of MK9 to at least 25 years past that.. We can still have playable characters who have their age from around the end of MK9.

If i could have any characters added into this upcoming game it would be
Kai
Reiko
Tremor
Frost
i want these to get another chance so much.
I feel like they would come up with some story device to bring them back if they wanted to in a future release.
I think the most they would ever do is like two games without any said characters. I feel like they would be too tempted to bring them back in the fold.
So a break from these characters? That I could see. For them to permanently be gone as playable characters? That I have a harder time seeing.

Since Cassie Cage is in the game, I don't want both Sonya AND Cage in the game. Reserving three slots for an entire family who share similar moves is a waste. Keep Sonya out of this game. I wouldnt even mind if both Cage and Sonya weren't included. Also, I'd rather see Jarek or Mavado instead of Kano. Again, add two of these max, not all three.
But Cassie doesn't really have their moves.. well not technically. Infact I've only seen one move (by reading of it's inclusion in the Hollywood style) that is probably going to be a direct copy of Cage's and that is his nutcracker move. I've yet to see ONE move she shares with Sonya (and I'm not counting that upward then downward shadow kick..it's not a bicycle kick). Guess the closest one to anything Sonya has in her arsenal of attacks is Cassie's back flip kick. Sonya, last I checked, could not call in missile strikes in any of her incarnations. Some of her moves were definitely influenced by her parents... but her moves are original really. Truly I'd be more likely to call her a cross between Cage and Stryker.
I may be a bit biased, because she's my favorite female, but I don't want Sonya to go anywhere. Or at least not until she teaches Cassie her Leg Flip move . Nah, on second thought, I want Sonya to stick around and keep her coolest move.

Most definitely not.
Sonya, Cage and Kano are truly core characters, some of the most popular of the series, huge with the casual players, iconic, etc.
You can have a bunch of successful games, popular characters, and novelty charatcers, and many reboots but there will always be only one FIRST class. They won't be permanently removed.
Kenshi will stick around too.
