In Kung Jin's flashback Raiden tries to convince him to join the Shaolin as Lao did before him. He says something along the lines of they won't accept me. Before he says why Raiden says something like "They don't care who your heart desires". It seemed like an awkward gay reference, as if it was because he was a thief I would have expected something like "it doesn't matter what you've done in the past, it's what you do now".
Kung Jin and Cassie did seem kind of buddy-buddy, but not Like Takeda and Jacqui (they are adorable).
Also, it seems to me like the whole situation with Raiden goes something like this; Shinnok comes back and manages to successfully poison the Jinsei, turning him into possessed Shinnok (basically he looks like Satan). D'vorah, who is a double agent is with him and ends up knocked out somehow. Cassie takes on Demon Shinnok and wins by conjuring up green energy just like Johnny in chapter 1.
Raiden, who was super injured and captured in one of those skeletal hands tells Kung Jin and Cassie to put him in the Jinsei, which would kill him, but allow him to filter out the poison. When he does, Shinnok, who is not unconcious, is transformed back to normal. Raiden is left barely alive and Kung Jin tends to him while Cassie goes to reunite with Johnny and Sonya.
In the epilogue, Raiden appears to Liu Kang and Kitana, who are now apparently the rulers of the NetherRealm in his dark form. He goes on to say how he will no longer show mercy to anyone who poses a threat to Earthrealm and will make his enemies suffer a fate worse than death. He uses Shinnok as an example, who is now beheaded, but still alive, as an Elder God is impossible to kill.
I believe it was the poison in the Jinsie that Raiden absorbed that corrupted him. Also, like I said, Shinnok is not completely dead. His severed head is still alive and is gasping like a fish out of water.
