Judging from all the info I've seen, for 6 out of the 7 days in a week it works like this:
Players choose their factions and compete against each other, so it's Black Dragon VS White Lotus VS Special Forces VS Brotherhood of Shadow VS Lin Kuei.
For one special random day of the week the war will be invaded by a much bigger (non player populated) faction. So instead of competing against each other, for this day it's Black Dragon, White Lotus, Special Forces, Brotherhood of Shadow and Lin Kuei VS Outworld. (Or Netherrealm, Chaos Realm, etc...)

No. The factions have nothing to do with playable characters.
It doesn't imply that they're playable (It doesn't necessarily imply that they're not either) but it could definitely be a hint that they play significant parts in the storyline.
