Evidently the comic book writers didn't know all the details of the story NRS made, and consequentially there are some plot discrepancies between the comic and the in-game story mode. However, impressively enough they are mostly small things, such as the names of Scorpion's family (oddly enough not Kana and Jubei as they were in other media).
However, I can try to explain the difference with the some of the things for you the best I can. The first chapter took place only two years after MK9. That's where Scorpion was dressed in his MK9 duds and still worked for Quan Chi.
The rest of the story branched out 25 years after MK9 with the occasional flash backs to show some background. By then Scorpion had been freed of the NetherRealm along with Sub-Zero and Jax.
I believe it was 20 years before the events of MKX that it happened. Johnny and Sonya were on a mission to the NetherRealm when Johnny Cage was stabbed and nearly killed by a revenant Jax, who held them up along with Scorpion and Sub-Zero. Raiden arrived and him and Sonya fought Quan Chi and his magic to save Johnny's life and soul. Raiden managed to reverse the spell that would have made Johnny a revenant (and healed him afterwards), which reversed the spell on Jax Scorpion and Sub-Zero by coincidence (the rest were not around so it didn't work on them).
If I recalled the 20 years ago thing, it would mean that Jacqui and Cassie (unless Johnny and Sonya had her before that mission and she was with a baby sitter or someting) are no older than 19 in the present-day story mode.
