Seeing as MK is a game where you can kill someone at the end of a round, don't you think that there should be only 1 round per opponent? Chucking someone into a rock crusher and then having them magically reappear to fight you again seems a bit odd.

Well in MKDA they had the guy just shake his head off and return to the fight...and that's the way it should be.
If you ask me, there should be no more stage fatality kills. Straight up fighting will rule if it was implemented in my opinion...

It might be better if, like the other MK games, any stage fatalities that you could do only happened once you had beaten your opponent. The old system of upper-cutting them onto the spikes in the Pit worked well and I think if they want to have Stage Fatalities it should be similar to that, only updated for the 3D games.
Overall, I think the game might benefit from having a one-round format, but they should probably make the rounds a lot longer, so that the game doesn't go by too quickly. Then again, a lot of people are attached to the two-round format, and it does give a window of opportunity to the other player to make a come back. I'd suggest giving the option between one long round of kombat or two smaller rounds, or maybe giving the option of two smaller rounds in multiplayer or online, and having the single round for the arcade more.

They should have it optional.

The profile options in Deadly Alliance and Deception were for one to three rounds. As has been suggested, reverting the death traps back into stage fatalities would, in my opinion, be a step in the right direction. It would make finishing off your opponent violently just that more satisfying if you had to beat them outright first (for you sadomasochists, anyway... .)

make the victim escape the death trap with huge visible damage, and only killed in the second round.
Example: he falls next to the spikes scarring himself and pushing the spike out of its place. Or in the grinder - he gets stuck but he pulls out his appendage out of the trap. Metro: manages to climb out, so the train ohnlz tosses his legs away.
