Difficult to choose.
Sub-Zero has a much more interesting storyline. He was first a Lin Kuei warrior and eventually became the Lin Kuei grand master. after recreating the Lin Kuei. He even had had to handle several betrayals. And Scorpion's storyline has always been centered on getting revenge.
And Scorpion has always had a better gameplay unlike Sub-Zero who has special moves that are about freezing the opponent excepted 2 of them.

Hm... this match-up...
This is the one I've had the most touble EVER deciding. Usually I vote as soon as I see the entries. Now, it's a whole 'nother level of choosiness.
On one hand, we have Scorpion.
Design; A yellow ninja garb.
Story; REVENGE! And he's also an undead spectre (who's the Champion of the Elder Gods!)
Gampelay; Great for combos and wake-ups, but seems to get repetitive. Stun move also draws enemy in to him. Great gameplay.
Sub-Zero
Appearance; varies between blue ninja garb, blue vest and ninja pants, and a cyber-suit.
Story; Begins running from his clan after they decide to turn everybody into cyborgs, and he runs off, with a new goal in mind- revenge for his dead brother. He continues this for awhile, and helps the good guys defeat Shao Kahn. (In the alternate timeline, he gets automated.) Later, he is one of Raiden's chosen warriors to defend Earthrealm when Kahn invades with Sindel's ressurection. He fights against Outworld forces, and they win (In the alternate reality, Cyber Sub-Zero fights for Outworld, until his mind is restored and he begins fighting for the good guys. He dies later when Sindel kills all the good guys in the room within 20 seconds. He now serves Quan Chi). In MK4, he's got the classic Sub-Zero/Scorpion rivalry going on because Quan Chi decided to screw with Scorpion's head. Scorpion discovers the truth, and SubZero survives. Now, in MK;DA, Sub-Zero, Grandmaster of the new Lin Kuei takes Frost along with him to help stop the sorcerers Quan Chi and Shang Tsung. They both never make it to the palace, and survive the final battle (had they made it, maybe the Deadly Alliance would have fallen a different way.) Frost grabs his Dragon Medallion, and the power is too much for her, and she freezes over from her own cryomany. Sub-Zero puts her in a tomb of their convenient fallen ancestors, and there, he dawns the armor of his fallen ancestors, further strengthening his ice powers.
Le's pause for a quick snack-and-pott break. Everybody back? Good.
In MK;DA, he wanders onto the injured (and blind) warrior Kenshi, left to die by Mavado (who has a knack for leaving people to die who end up surviving.) He teams up with them, and they end up being attacked by Hotaru, a warrior backing the Dragon King (and if my KakVII mess-up is remembered, he's apparently Edenian. Yeah, I made a big oops). Kenshi saves Sub-Zero, and they continue to try to find a way back to Earthrealm. It should be noted that sometime after he obtained his armor, while not accompanied by Kenshi, that he was attacked by a Tarkatan horde, and defeated the entire swarm with the help of his armor. His time as the Grandmaster is continued further into Armageddon, where he attacks Taven for intruding his new temple. He eventually notices Taven's tattoo, and knows he's a good guy. At this moment, the temple is attacked by Noob-Smoke and the Brotherhood of Shadow because Noob is trying to kille Sub-Zero because he's bad and was the original Sub-Zero, yadayadayadayada. Well, Sub-Zero helps fend off this invasion, and is defeated by Noobb Saibot. He gets saved by Taven, and tries to make Smoke a good-guy again. Apparently this works, as they both serve the Forces of Light in the opening cutscene of MK;A. They bot die, and alternate-reality syndrom kicks in. Whew.
Gameplay; contrasting Scorpion, his stun attack does not fraw you in, but he has 2, and one doesn't move while the other is a projectile. His basic attacks consist of great como ability with some good chances for high hits. His specials revolve mostly around ice and are generally dash attacks or variations of other moves. However, as Cyber Sub-Zero, he retains the freeze attack, but gains the ability to teleport, as well as drop ice bombs, good for comboing.
Well, let's look at the biggest thing- Story. Such high contrast to the stories make one wonder who's thought out better. Well, Sub-Zero, obviously. His gameplay also tends to lean toward my favor, especially Cyber-Sub Zero. As much as it pains me to say this, especially after last year,
