You can get into position and jump straight up, and then while in the air do all of the motions for the move except the last one, and do the last one as soon as you hit the ground.
An easier way is, you can hold block. For instance, Cyrax's fatality is d, d, u, d, HP. Hold block, press d, d, u, d, release block, press hp. You have to do it quickly but if you do it a few times you will grow very accustomed to holding block during fatalities. Once you get really used to it you can start holding block during the movements for special moves as a safe way of hiding what you are going to do too :)
