Heres Scorpions whole story... it explains it all, from his origin all the way to now:

Scorpion - The real name of Scorpion when he served the Shirai Ryu ninja clan was Hanzo Hasashi. However, when retained by Quan Chi to steal the Map of elements, he was murderedby Sub-Zero. He left behind a wife and child in his former life, but was allowed to return and avenge his death when Netherealm demons offered him the opportunity for revenge. He met Sub-Zero at the tournament on Shang Tsung's island, where he killed the Lin Kuei ninja in combat. However, he could never again know his family again.

The hell-spawned spectre rose from the pits of hell again after learning of Sub-Zero's return, stalking the ninja assassin. Scorpion followed him into the dark realm.of the Outworld where he continued his own unholy mission. Upon learning of Sub-Zero's reappearance, Scorpion enters Shao Kahn's tournament. This time, he failed to kill Sub-Zero, returning to the Netherealm. When Shao Kahn made a failed attempt at stealing the souls which occupy Earth's hell, Scorpion was able to escape from the nether region. Free to roam the Earth once more, Scorpion held allegiance with no one. He was a wild card in Earth's struggle against the Outworld.

Scorpion was enlisted by the Emperor to aid him and his quest to destroy the chosen warriors. The Emperor was defeated by Earth Realm warriors and the earth returned to normal. Scorpion found himself once again roaming the pits of hell. In hopes of gaining Scorpion as a new ally in the war with the Elder Gods, Quan Chi made the dead ninja an offer he cannot refuse - life, in exchange for his services as a warrior against the Elders. Scorpion accepted, but hid behind ulterior motives. Scorpion defeated Sub-Zero in combat, apparently avenging the deaths of his family and clan. Sub-Zero explained that the Lin Kuei may have been responsible for his murder, but that his family's true killer still remained free.

Quan Chi appeared, admitting that he was the one. To defeat his nemesis, Sub-Zero, he needed the power of a spectre. After revealing his treachery, Quan Chi then attempted to send Scorpion to the 5th plane of the Netherealm. Thinking quickly Scorpion grappled with the sorcerer at the last moment and they were both transported to the forbidden realm. These turn of events boded well for Scorpion as his strength increased the longer he remained there.

Quan Chi’s powers however proved to be useless against him and he was persistently tormented by the ninja. Drahmin readily accepted Quan Chi's offer of freedom from that realm in return for protection from Scorpion. Drahmin and Moloch savagely brutalized the spectre whenever he made a move for Quan Chi. In order to break free from Drahmin and Moloch, Scorpion executed a combination of Hapkido moves that pushed the two Oni away from him. He then chased after Quan Chi to prevent him from escaping the Netherealm.

However, Quan Chi did escape, and, in his undying quest for vengeance against the sorcerer, Scorpion followed him out of the Netherealm, but emerged in Outworld, a long way from his prey. The ninja spectre Scorpion utilizes the forces of the Netherealm to kombat his foes. Although he takes no sides in the battle against the Deadly Alliance, his primary goal was to destroy the sorcerer Quan Cho for slaying his family and clan. Scorpion was nearly unstoppable and would not rest until he has exacted his revenge.

There was much to be learned from his unrelenting determination. The hunt for Quan Chi led him to the Palace of Shang Tsung. Quan Chi was soon confronted by Scorpion. The two adversaries battled furiously, but Quan Chi gained the upper hand when he cast his Skull Fireball at the unsuspecting Scorpion. Although Quan Chi thought he had defeated Scorpion with his Skull Fireball, the ninja had only been feigning death, and sprung a surprise attack with his spear. Reeling from the pain inflicted by the Skull Fireball, the enraged ninja proved to be much more aggressive this time. Although Quan Chi had blasted Scorpion with his Skull Fireball multiple times, he finally resorted to his Rising Star kick, and sent Scorpion flying backward into a moat of acid that surrounded the courtyard, apparently destroying him.

However, the ninja returned later after the Deadly Alliance had been formed. This time, Scorpion entered the palace through a hidden passage. As he made his way through the lower levels, he was discovered by the two Oni he had encountered while in the Netherealm. Shang Tsung had secretly allied with Moloch and Drahmin as a back-up defense against Quan Chi. The two Oni had been hidden in an underground chamber and were periodically fed mortals to keep them satisfied. Scorpion fought well but was overpowered by Moloch and Drahmin. Although they could not consume the ninja spectre, they devised another means for eliminating their foe that would satisfy their cruel nature.

The Oni brought Scorpion before the portal to the heavens that Shang Tsung had tapped as a source of limitless souls. They hurled him into the soulnado and his hellspawn body was ripped apart by the purity of that realm.

I think this belongs in classic discussion, but I'll answer anyway. Quan Chi killed Scorpion's family and clan as a favor to Sub Zero for killing Scorpion. In MK4, Quan Chi told Scorpion that it was the younger Sub Zero that killed his family and clan.

long story short, chi did kill scorpions family. chi set up sub-zero and used scorpion to kill sub-zero. then scorpion found out that it was chi who killed his family so in mkda scorpion is after chi. then i think in deception that sub-zero in the sreen shots is the subzero from mk1 and 2 and hes back as a specter. and i think it would be kool if he teamed up with scorpion and they both took out chi.

Quan Chi must be pissed at Scorp for "tormenting" him. I wonder why that wasn't played up in DA--he must want not only to kill him but torture him as well.
